It would halve in cost and halve in time if her and her entourage moved out to St James's palace and Windsor Castle. That would be the best option rather than working around her.
Not being maudling , but the project is planned to take 10 years, Phil will be 6'under by then and there is a fair chance Liz will be too.
There are options available that will benefit the royals and the taxpayer better.
That needs to be explored as a viable solution.

PS, the Palace does not belong to the Queen, It is given by the Government as a "Grace and Favour" residence. So in effect she is a Tenant, though she pays no rent. Therefor the Government are her Landlord and are responsible for repairs.

The place was built as a townhouse for the Duke of Buckingham in 1703. George III bought it for his bride, Charlotte, in 1761, and refurbished it at a cost of £73,000. It was then known as Queen's House. It was upgraded to a palace in 1826, by George IV, at a cost of nearly £500,000, but the 775-room palace was unoccupied until Queen Victoria came along in 1837.
Victoria found that the chimneys smoked, so that fires could not be lit, so that the place was had no heating. Ventilation was poor and the rooms smelled. Gas lighting could not be installed. She was given an attic floor and now all the stench is up there.

Buckingham Palace is a great draw for Tourist who spend millions of pounds in London and surrounding areas. But you are a Republican so you would object as a matter of course.
Would you prefer the Queen was "sacked" and we had a President?

Given the millions spent on the upkeep of this building every year... I find it hard to believe there are problems to warrant this proposed set of works... and the costs are astronomical too!!!
